I ran in to similar symptoms after upgrading to 10.11. What eventually resolved it (mostly) for me was signing out of iCloud and the iTunes store in iTunes, iBooks, and the App Store, rebooting, and ...
It's not showing up in my Updates tab, and the homepage is still boasting about how Yosemite now has Photos. I'll check again after I shower.
